The 'Confirm Security Exception' dialog box repetitively appears when retrieving mail. As I have seen and 'confirmed' this certificate exception before and ticked 'Permanently store this exception' - I would expect the dialog box to not show it self again until the certificate had actually changed. Note than I would expect to see the dialog box at least once - as my mail server is hosted online in a virtualised environment. It's name is indeed different to the name in the certificate. The problem is that Thunderbird does not remember that I've confirmed that I want to go ahead anyway and asks me for every single SSL connection to my server. I'm having to click 'confirm exception' ~5 times per mail retrieval. This happens on Ubuntu 12.04 and Windows 7 This makes Thunderbird a chore to use.
Thanks but that is an addon for firefox rather than Thunderbird. I had a look for something similar however didn't find anything.

I downloaded the firebox addon and converted it to a thunderbird addon by simply changing the target application setting to thunderbird (in the install.rdf file inside the extension file). The extension then successfully installs in thunderbird, but it still does not solve the problem. (I have not looked at the actual code.)
