Currently the runtime displays the "missing plugin" message when an app uses a plugin that is unsupported. It should instead display the fallback content, if any, or nothing (treating the object as display:none).

What about in the case where flash is embedded, but not installed? Should we still show the errors for whitelisted plugins?

I think that Flash should act pretty much the same way it does in Firefox now in webapprt. There might be some issues with PFS that we'll need to resolve, of course.

We should help users find and install missing whitelisted plugins, notifying them about the problem and (ideally) leading them through the process of installing the plugins, à la PFS in Firefox.
