Steps to reproduce:
Apologies to everyone that I do not have the technical knowledge necessary to articulate the problem accurately.
The red "X" to close the program no longer works. Secondarily, the entire top of the window border has been "screwed up" for the last two releases. My preferences are ignored and the borer height is too short, causing the minimize, restore, and close buttons to be overlap into the application area.

"My preferences are ignored" means the preferences set in display preferences through the OS (XP SP3 with all updates.

Try Tools>>Options>>Advanced General tab
type in titlebar in the search box and change "mail.tabs.drawInTitlebar" TO false by double clicking.
Does this solve your problem ?

Sorry, forgot to add click on Config Editor in the general tab
It does, but...
1. No application setting should prevent the Close Button from terminating the application just as if the user had selected File-->Exit, and
2. No application should intrude geographical outside of the application area and into the window title space in any case.

I generally agree with your comments, but
FTR Firefox will be soon implementing this setup,(with or without that pref to disable) and it's mostly unwise for TB to differ from that path.
As for the failure to close the app with the close button, this is first I've seen that symptom. It would be interesting to know what specifics in your setup has caused this.
Not sure what "setup" is being implemented, but why would TB want to do something that no other application does ever, i.e., intrude into the window border space?
I don't think anything in my setup caused this. It appeared immediately upon the update to 16.

tabs in title bar is by design. If you see other issues please file a new bug
