Details
Mozilla/5.0 (Windows NT 6.1; rv:18.0) Gecko/20100101 Firefox/18.0 (20121212073002)
Str:
1. Log into Facebook. Enable the Social sidebar in Firefox.
2. Open two new Firefox windows.
3. Open chat windows from all the windows by: clicking the messages notifications button in the URL bar, then clicking a message.
Actual Results:
Different behavior is displayed, although I am performing the same action - clicking a message in the notifications list:
A. the corresponding chat panel is opened only in the current window;
B. the corresponding chat panel is opened only in all the Firefox windows;
C. the corresponding chat panel is opened in all the Firefox windows, except for the current one (the one you clicked the notification in).
Expected Results:
The behavior should be one at point A, which is the same as when opening a chat panel by double-clicking a friend in the sidebar.
Note:
This issue also reproduces on Firefox 18b3 and on Firefox 17. I will investigate further to see whether it's a Fx 17 regression, and will post the results here asap.

Screen cast of this issue reproducing: http://www.screencast.com/t/iKHT8986n
There's no point in testing Firefox 17 since that's where the feature was introduced. It might be worth testing Aurora and Nightly to see if you can reproduce there. I find this bug a little hard to follow though, so I'll try to break it down further based on your screencast.
Watching your screencast I see the following:
1. Clicking a name in the sidebar opens a chat instance only in the current window
2. Clicking "Simona Marcu" in the Messages panel opens a chat in the current window
3. Clicking "Catherine Earnshaw" in the Messages panel opens a chat in all windows
4. Clicking a message involving multiple people in the Messages panel opens a chat in all windows
I'll see if I can get a developer to comment further as to what is expected.

#3 and #4 above the same. I am unable to reproduce this on nightly, in any case this would have been a problem caused on Facebooks side, so it may be fixed everywhere.
#1 and #2 are expected behavior.
Component: SocialAPI → SocialAPI: Providers
Given #1 and #2 are expected, and #3 and #4 are the same issue, rewording this bug to reflect.
Ioana, can you please confirm if this is reproducible for you in the latest Nightly? Thanks.
Summary: Opening chat windows from the messages notifications list displays inconsistent behavior → Chat panel in all windows when opened via the Messages panel

This issue reproduces for me on the 12/16 Nightly (20121216030851) exactly as on beta.
Ioana, can you try this with a new profile, or by using the Reset Firefox feature in about:support? Neither Shane or I are able to reproduce this locally. If you can still reproduce, please provide any other details you can think of. Steps to Reproduce are not enough to go on here.

Almost every time I reproduced this issue it was with a clean profile. All I did was open Firefox with a clean profile and perform the steps in comment 0.
I reproduced it with at least 3 different Facebook accounts, on different machines (different HW and SW configurations).
The only detail not specified in comment 0 is that I enable Firefox by changing the social.enabled and social.active prefs to "true". I didn't manage to enable the sidebar from http://www.facebook.com/about/messenger-for-firefox even once (bug 807915).
OS: Windows 7 → All
Hardware: x86 → All
As with bug 807915, I'm wondering if we can debug this as a potentially location/network specific issue.

SocialAPI was removed from Firefox 57 and is no longer available in any current release.
