There are exactly 3 config.mk files that are not part of NSS, and they are all part of the build system. There is nothing to move to moz.build.

Unless you meant:
http://mxr.mozilla.org/mozilla-central/source/dom/dom-config.mk
http://mxr.mozilla.org/mozilla-central/source/ipc/chromium/chromium-config.mk
http://mxr.mozilla.org/mozilla-central/source/media/webrtc/webrtc-config.mk
which are the only 3 *config.mk files in the tree that probably would need to be changed.
