Users should be able to mark notifications as read - à la https://github.com/notifications: http://f.cl.ly/items/1o1J2B222B2B1Z0o1s3z/Screen%20Shot%202013-06-18%20at%203.44.07%20PM.png Once you check the thread (repo) as read, all its notes become read. Once you check a note as read, it becomes read. This will require adding an API endpoint for marking threads/notes as read and it will be requiring modifying the thread/notes API endpoints to return the read/unread boolean for each thread/note.
