Users should be able to mark notifications as read - à la https://github.com/notifications:

Once you check the thread (repo) as read, all its notes become read.
Once you check a note as read, it becomes read.

This will require adding an API endpoint for marking threads/notes as read and it will be requiring modifying the thread/notes API endpoints to return the read/unread boolean for each thread/note.
