Steps to reproduce:
I have switched from modern UI in Nighlty to desktop mode using the appropriate button.
Actual results:
Nigthly is now still opening in desktop mode no matter it has been run from tile or icon.
Expected results:
It should open Metro style from tile and desktop mode from icon.

According to this issue; I have found many times in Nightly versions Metro mode won't load in any case. Is there any command promt argument to force run Metro mode?
E.g. "C:\Program Files (x86)\Nightly\firefox.exe" -- runmetro or "C:\Program Files (x86)\Nightly\firefox.exe" --gometronow.

What you are seeing is the normal behavior. If before closing Firefox, you were in Desktop mode (Nightly), then, no matter if you run it from tile or icon, the next time when you open it, it will open in Desktop mode (Nightly).
The same thing goes for Metro mode, too.

If you're in Desktop mode (Nightly) and want to switch to Metro mode, please open the Customize and Control Nightly panel, and press the "Windows 8 Touch" button, as shown in the attached screenshot.

Please install the latest Nightly from http://ftp.mozilla.org/pub/mozilla.org/firefox/nightly/latest-mozilla-central/ and try again. The button should be visible.

All code from the elm branch has now been merged into the trunk (mozilla-central) nightly branch, and the elm branch has been abandoned since 21 December 2013. Please switch back to the regular nightly builds from http://nightly.mozilla.org/ if you'd like to help us test our latest changes.
The problem with the Windows 8 Touch button was fixed on the nightly branch on 8 January 2014 (bug 950986).
