When I print this using pdf.js, all of the notations are printed in the wrong font...

I think it's a dupe of bug 1108922. If you scroll the PDF before printing (to refresh the rendering) or print it directly after loading it, the print output should be OK with the right fonts.
Could you test that, please?

I don't have access to a printer right now, but anyone should be able to test the hypothesis in comment 2, it doesn't have to be me. ;-)

I reproduced your issue, it works with any virtual printer like PDFCreator, no need to have a physical printer to test.

The OS X print to Preview feature doesn't reproduce this unfortunately. It seems like it just shows the original PDF.
