Please fix e-mails so the first letter in a sentence is capitalized automatically. How do I get the pop up box showing I have some new mail to stop popping up?

I'm afraid you've stumbled into a web site where the people that program Firefox and Thunderbird share information on their work and handle technical programming issues, rather than a place to request support, which is why it's not exactly easy to get around.

I assume you're asking these questions about the Thunderbird email program (if not, I'm really confused how you got here, instead of just pretty confused). You should try visiting http://support.mozilla.org/ and see if that goes better for you.

In the meantime, I will move your suggestion about automatic capitalization to the right place.

Auto-correction/capitalisation is an enhancement request.

As for:
How do I get the pop up box showing I have some new mail to stop popping up?
You need to adjust your options: 
Tools > Options, General tab:
When new messages arrive ...
