Do the filters MOVE or do they COPY the messages received from Yahoo to the appropriate Local Folder?
Also, looks like a LOT of Local Folders you have there. Is there a separate filter for each Local Folder? How many filters? How many Local Folders?
But you think you only see a problem when messages are received while tb is shutting down? Otherwise, the Local Folder is automatically black with an unread count shown when a new message comes in?

Just to be clear, are the folder you show in the video truly "Local Folders" or are they possibly IMAP folders residing under your Yahoo account? I'm not sure looking at the tab in your screenshot; it shows "foldername - Local" and not "foldername - Local Folders". But maybe you just renamed the default "Local Folders" to "Local".
Also, are the filters you are using set up inside TB or are they set up at the yahoo webmail site (i.e., "server side filters"). If you moving/copying to Local Folders then the filter must be inside tb since Yahoo can't do that.

I believe i figure it out and can explain what happening better
it has nothing to do with yahoo i don't know why i put that in the title
I get over 500 a email a day coming from yahoo while yahoo is downloading (move) to local
I may accidentally close Thunderbird
this cut off what ever Thunderbird is doing
now when i come back in the folder data base has not been updated until i highlight it.
what i believe is needed on close make sure all Thunderbird processes is complete.
on a related note I ran a java script which go thru all folders but always crash out
this is due to the fact that thunderbird is not done processing the folder before it go to the next one and i overload it processing buffer. Is there a way to check the processing buffer.
I process over 1500 folders

Not sure what you mean by "ran a java script..." and "processing buffer", but I would recommend asking your question on one of the Thunderbird or Mozilla support forums:

When tb shuts down, every effort is made to complete any transactions in progress. However, with the heavier than typical load it appears you are placing on it, it is possible that some folders may not get completely updated before the process is terminated.

Is there anything you can do to solve it?
How about a shut down time base on number of folders
The java script I try to run have the same problem.
I am overloading the processing buffer.

Even at 500msgs/day a shutdown (probably?) statistically has low odds happening at same time as a message download.
Do you have filter logging enabled? Large filter logs are a severe performance hit.
