Steps to reproduce:

Windows 10
Thunderbird 68.2.1
Set Unified view

Test is only performed in the 'Unified Inbox'
Set Sort by to include 'threaded'

Set options: Open messages in: 'An existing message window' and 'Close message window/tab on move or delete'

Also tested using:
Set options: Open messages in: 'A new message window' and 'Close message window/tab on move or delete'

Double click to open any message - not necessarilly a threaded email.
email opens in new or existing window - depends upon options settings.
Click on 'Delete' button

Actual results:

Email in new window / existing window remains open - it does not close automatically.
The 'Delete' button is auto removed from the header section.

Email in thread pane is deleted.

Expected results:

Email in new window / existing window should close automatically upon delete.

That's been reported before but I could never reproduce it.
