Steps to reproduce:
Deleted an eamil
Actual results:
Pester box pop up appears - every time
Expected results:
Can someone please get rid of the constant pester to compact folders whenever an email is deleted - or at least provide the option to switch off the "pester box" pop-up

Sounds like a support issue and not a bug.
I don't get a notification after deleting an email.
When was the last time you compacted folders?
What are your settings in Options > Advanced > Network & Disk Space?
Does the same thing happen if you restart Thunderbird in safe mode?
Have you tried repairing the folder? Right-click the folder, select Properties, then click the Repair Folder button.

You'll find Options from the hamburger menu in the upper right corner.

This isn't a support issue. You really shouldn't disable compact, you should allow but disable the prompting. The version 68 dialog is POORLY worded - confusing and misleading - bug 716412 addresses this.
The most important aspect of compacting is NOT about saving space, it's about performance. When the prompt comes up, hit the check box and then click OK or proceed (I forget what it is), don't hit cancel. If it doesn't stop prompting, that's a bug
