Steps to reproduce:
I opened TB
Actual results:
All my messages ended up in Inbox. If I opened message filters and then edited filters, not changing anything and then ran filters messages that should have been moved already, were transferred
Expected results:
Messages should have been filtered as they were downloaded as before

Using 90.0b1?
Filters work for me in that version with my main POP account on Windows 10 and Fedora 34 Workstation Linux. From Inbox to 13 other folders.
Only have 3 for my IMAP account. Those get run on my 78.11.0 on Linux, then mirrored in the other versions I have installed on both computers.
Have you tried safe mode using Help > Troubleshoot Mode?

I only have filters on my IMAP account. I am using TB 90.0b1 but have just updated to 90.0b2. For some reason some filters are now working but not all. Maybe I have to resave all of them... but this is not good for everyone else for when this is released generally.
I didn't see the point in using safe mode - I can't predict when I will get messages that should be filtered..

True. But one can often send a message to oneself crafted such that it will get filtered.

The only addon I have installed is the singledomain that runs when I send messages. This should not be affecting the running of filters when I get messages. I will try and run safe mode...

I had three different people send me mail that should have been sorted - all my filters depend on the From address. None of it was filtered. When I ran the filter manually they all worked. But all the filters are on apply manually AND getting new mail Before Junk classification.
I changed it to Filter after Junk Classification and now it seems to work... Is that normal?

Yes. I changed the filters back to before junk classification and none worked.
I changed it back again to after Junk Classification it worked again.

I have since stopped using the filters on Thunderbird, ever since something else went wrong I moved to using that email on the web... I'm also on version 118 now.

To properfly find out what went wrong here, more details would be nice to have, e.g. examples from your msgFilterRules.dat file. You can find this one in your Thunderbird profile folder. Also, checking if this is still reproducible in the newest version of Thunderbird.
Since you have moved on, let's close this issue, unless you feel like providing more details and the willingness to investigating this further.
