Steps to reproduce:

I experimented with turning on Thunderbird's Bayesian junk mail filtering, but it didn't appear to be learning anything so I turned it off. I turned off all global junk mail settings, turned off all account junk mail settings on this IMAP account, and reset training data. It's not coming from my ISP (IONOS) because all the messages contain the header "X-Spam-Flag: NO".

Actual results:

It still says "Thunderbird things this message is junk" for the vast majority of new email I receive, no matter from whom. The junk status column shows red for most but not all messages in this account.

Expected results:

Stop reporting any messages as being junk. This appears to be a long standing bug. There are no adequate solutions on the web other than deleting the whole profile and starting over. This bug is about Thunderbird ignoring junk mail settings, as well as any associated profile corruption.

Summary: Thunderbird thinks all messages are Junk mail → turning off Thunderbird's Bayesian junk mail filtering setting not honored

I didn't find any other open bug reports. But this is occasionally reported in support.

Sounds like if Training data is reset then Thunderbird does not know what to do, so it's setting as junk by default.

turned off all account junk mail settings on this IMAP account,

Does that also include uncheck 'Trust junk mail headers set by eg: SpamAssassin' ?

In Settings > Privacy & Security
Junk section
Is this selected 'Enable adaptive junk filter logging' ?
It may be useful to select it to see what action is going on when it shouldn't.
Also - click on 'Show Log' and clear the contents. Later, when you see emails marked as junk, it would be worth checking the log to see whether the logging is occuring.
In theory, as adaptive is not enabled in accounts, then there should be no logging.
