Steps to reproduce:
I use Mako as a FreeDesktop notification daemon, and it starts when I log in. Thunderbird, which was installed from Flathub, is still sending its own custom notification.

I have alerts.useSystemBackend
set to True.
Firefox, which is not a flatpak, correctly sends notifications through the system. That's why I suspect there's something wrong with the flatpak config.
Actual results:
On my tiling window manager (Sway), the custom notification doesn't float - it covers the entire screen!
Expected results:
It should use the system backend for notifications.
