I had been using firefox and this is where the problem arose. I just switched back to IE 6 and tried Save Link Target As again and it delivers a site not found error. I am using the latest version of thunderbird.

I am using the latest version of thunderbird. Wait, so you have this problem in Thunderbird, or in Firefox?
The "Save Link Target As" command has a problem when called up with a right click on an FTP link in a Thunderbird email. Using version 1.0 (20041206)
Firefox's right-click menu says "Save Link As..." and works correctly for me; Thunderbird's says "Save Link Target As...", and doing it in Thunderbird most definitely does strange things (that don't respect "Save As") with FTP links. When I select "Save Link Target As..." in Thunderbird 1.0, it attempts to open the ftp link in Finder for me (Finder is the default FTP handler on OS X). Moving to Thunderbird, changing OS/Platform to All/All, and confirming.

Summary: Right click and Save Link Target As on FTP link opens pdf in browser → Right click and Save Link Target As on FTP link opens document in default FTP app
Probably the issue is that Thunderbird doesn't understand the FTP protocol? If this is the case then the "Save Link Target As..." option either shouldn't be available on protocols that it doesn't recognize, or it should prompt a dialog first saying that Thunderbird can't open it, and would you like to open (not save) the document with another application?

WFM, presumably because of bug 427203 version 3.0a1 (2008050715) => fixed
