When a message is marked as Junk, several things happen simultaneously 
(possibly on distinct threads?):

a. The "Trash bin" icon appears in the message list on this message's line
b. The message view is refreshed, with the "TB thinks this mail is junk" notice.
c. The message is moved to the Trash folder (since this is how I configured 
TB), after which the GUI is refreshed again with a different message (non-junk 
from the same folder).

Actually, only step C should happen. Steps A and B are a waste of time. I would 
not have mentioned it except that marking a message as spam often takes as much 
as 3 seconds to complete, and it seems like the GUI update is a considerable 
part of that time span.

Reproducible: Always

Steps to Reproduce:
1. Mark message as spam.

Actual Results:  
Message view refreshed, then refreshed again (with a different message) as the 
junk message is moved to the trash folder.

Expected Results:  
The interim refresh should not happen.
This is an automated message, with ID "auto-resolve01".

This bug has had no comments for a long time. Statistically, we have found that
bug reports that have not been confirmed by a second user after three months are
highly unlikely to be the source of a fix to the code.

While your input is very important to us, our resources are limited and so we
are asking for your help in focussing our efforts. If you can still reproduce
this problem in the latest version of the product (see below for how to obtain a
copy) or, for feature requests, if it's not present in the latest version and
you still believe we should implement it, please visit the URL of this bug
(given at the top of this mail) and add a comment to that effect, giving more
reproduction information if you have it.

If it is not a problem any longer, you need take no action. If this bug is not
changed in any way in the next two weeks, it will be automatically resolved.

The bug still exists and should be solved.
I have a similar problem in 1.5.0.8 (20061025):

With an IMAP mailbox, server setting "When I delete a message: Mark it as deleted", and junk mail controls "When I manually mark messages as Junk: Move them to the Junk folder", when I manually mark a message as junk, the following happens:

- the message is marked as junk,
- it gets marked Deleted (struck-through) in the Inbox
- it gets copied to the Junk folder,
- and (the bug) the "Next" message is shown in the GUI: both the message pane and the list pane is advanced from what was shown, even if e.g. that "next" message happens to be a deleted junk mail.

The last step should ideally not happen, as it (a) may show undesired messages and (b) disrupts "walking through" the message list for junk.

beta 3 is out, is highly stable, and ~1 step from release

Using Tb 3.0b4 (Mozilla/5.0 (Windows; U; Windows NT 6.1; en-US; rv:1.9.1.4pre) Gecko/20090915 Thunderbird/3.0b4) on Windows 7 Ultimate 64bit (RTM), and using GMail and GMX via IMAP, I cannot reproduce this error.  However, there is a caveat:  I am using the recommended settings from http://mail.google.com/support/bin/answer.py?answer=78892# where it states (for Tb users) the following:

      From the Tools menu, select Account Settings and highlight your Gmail address.

      1. On the Server Settings tab:

            Check for new messages at startup > checked
            Check for new messages every 10 minutes > checked
            When I delete a message > Mark it as deleted
            Clean up ("Expunge") Inbox on Exit > do NOT check
            Empty Trash on Exit > do NOT check

      2. On the Copies & Folders tab in the When sending messages, automatically section:

            Place a copy in > do NOT check

      3. On the Copies & Folders tab in the Drafts and Templates section:

            Keep message drafts in > Other
            Other > [Your Gmail address] > [Gmail] > Drafts

      4. On the Junk Settings tab

            Enable adaptive junk mail controls > do NOT check

      5. Click OK to save and close your account settings.

      If you'd like to to further enhance your IMAP experience, please carefully follow these additional steps:
         1. In the 'Tools' menu, open Options.
         2. On the 'Advanced' tab, open the General section.
         3. Click the Config Editor button.
         4. In the 'Filter' box, type 'browser.cache.memory.capacity'
         5. Double-click on the browser.cache.memory.capacity entry to edit its value.
         6. Change the value to '30720' and click OK.
         7. Delete the text in the 'Filter' box and type 'mail.server.default.fetch_by_chunks'
         8. Double-click on the mail.server.default.fetch_by_chunks entry to set its value to false.
         9. Close the 'about:config' window and then close 'Options' by clicking OK.

I have found that using GMail IMAP without these settings (previously) and now using them with these settings has made a tremendous difference with client responsiveness, and it should help eliminate some of the aforementioned symptoms (of course, if this is a GMail account being referred to).

Still, even if it is not GMail, it would not be a bad idea to contact the mailserver admin to find out if some of these settings (a few of which are default in Tb anyway) need to be adjusted based upon the mailserver's methodology for spam and deleted message handling.
I would also like to additionally comment that in addition to using TB 3.0b4, I also use Shredder 3.0pre (Mozilla/5.0 (Windows; U; Windows NT 6.1; en-US; rv:1.9.1.5pre) Gecko/20091009 Shredder/3.0pre) as well as Shredder 3.1a1 (Mozilla/5.0 (Windows; U; Windows NT 6.1; en-US; rv:1.9.3a1pre) Gecko/20091010 Shredder/3.1a1pre) and the 3.0 versions are stable - 3.1a1 not so much, but, hey, it's an alpha.

I do not even have a 2.x build installed any more as the 3.x has much better IMAP handling (even IMAP account creation) and now all my mail for GMail stays with GMail, accessible via clients or web, any time.
