I'm seeing the same thing. If I start out with no messages in the Inbox, all of the messages come in and get counted properly. I have filters sending emails from mailing list into other folders, and they all work fine. Once they all come in, the junk mail filter moves my junk email from the Inbox to Junk automatically (so I think the problem is related to the junk mail filter). The Inbox folder reads too many messages unread and so reading them all doesn't move the count down to 0. The other folders work fine.
I'm not seeing any of the behavior mentioned in Bug 289674, so I don't think this is a duplicate of that. I can right-click and hit Mark Folder Read, and that resets the count, but it just happens again the next time I read my email.
Compacting the folders has no effect.
I was experiencing this problem in 1.0.7; upgrading to 1.5RC2 made no difference whatsoever.
