1.new mail arrives
2.double click to open
3.up pops alert c is not a registered protocol

Probably not the same, though might be related. Which version of thunderbird are you using? Try 1.5 (or trunk) if you haven't. 

Also, see bug 313457.
It happened when I used 1.5   the local folders now all have extensions .dbx

The local folder is c/email
