Not anymore, now only when they're deleted. I don't think a lot of people delete messages, most (like me) will just move them to other folders when they're done with them and personally I'd like to remove them automatically from the server at that same moment as well. To make the feature request complete: It would be nice to have an option in the preferences menu telling TB to "Delete message from server when moved from inbox".
Deleting when moving from inbox is very handy for filtering purposes, taking advantage of the junk filtering capabilities of TB to weed out messages on the server for other email clients. My case is that I must use Outlook for my company email, but our IT department cannot seem to provide any sort of spam filtering. I use TB to filter the majority of the spam out before it hits Outlook.

+1 I'll chime in that it would be great to have this option added back into TB. Having the message delete from the POP server when moved from the Inbox was something I used every day. I have since reverted back to TB 1.5, but I look forward to going 2.0 if we can get this option. Thanks.
The option exists in 2.0 - using the config editor (tools | options | advanced, config editor), toggle the pref mail.pop3.deleteFromServerOnMove to true, and restart.

Thank you for the preference hint. Unfortunately, most users will not read this hint and changing the behavior without notifying the user is like a regression, the mailbox will get full. I only know from Germany's second biggest free mail provider that the user gets warned if there is space left for ten mails, but after this notification, the user still has not been informed that Thunderbird is the reason and has changed its behavior. So Thunderbird should set mail.pop3.deleteFromServerOnMove to true during migration from 1.5.0.* to 2.0.0.*
