Thanks to bug 393711 (and the chain of bugs behind it, back to bug 296040), Tb 3.0 needs to paint the whole row of the selected folder in the folder pane with the background color, in order to have clicking anywhere in the row change the selection. Since the selected and selected-focused colors are under the control of the OS theme, not the Tbird theme, that means the icons need to still stand out no matter what background color they are over, and while some icons, like Inbox, Templates, and Sent, have a dark border with a light color directly inside and thus do, others like Unsent, Drafts, and Junk can either partially or completely disappear against the wrong background.
