The new message notification displays a list of new message immediately after message download is finished, yet before spam filters run. 

New message notification should not display until after spam is filtered out.

I haven't seen that. Of course, the notification can sometimes contain spam that the filter didn't catch... Is the junk mail you see in the notifier classified as junk when you go to see it?  
Yes. That was how I first noticed the problem. After having thunderbird open for a while, It would pop a new message and when I opened the inbox "nothing" was there. Puzzling at it for a few minutes, I noticed that a message had appeared in the junk box.
this sounds like a dupe of junk mail processing incorrectly firing biff.
