On the address bar, click the down-arrow button and see a list of 12 of what I guess are the twelve most clicked links. Shift-delete on one of these acts like it is removing it, but it doesn't stay deleted.
On the contrary, if you start typing in text in the address bar, and autocomplete choices show up in a similar kind of list, shift-delete works as expected.
Reproducible: Always
Steps to Reproduce:
1. Click down-arrow button on address bar.
2. See list of 12 sites.
3. Do a shift-delete on one of them -- it goes away.
4. Click down-arrow button on address bar.
Actual Results:
The site you deleted is still in the site list, not deleted.
Expected Results:
The deleted site shouldn't be showing up in the list.

This works fine for me.
Here, in order to remove history items, pressing DEL key over any item in the location bar dropdown list removes it from the list, but next autocompletion attempt will show the deleted items back again. Tested in Firefox 3.0/3.04 in GNU/Linux Fedora 8. Maybe related to bug 467589 (https://bugzilla.mozilla.org/show_bug.cgi?id=467589) as it might denote the impossibility to customize toolbar, and why not, history list.

is that site a bookmark (has a star) by chance?

Yes, Marco, I think you're right. If there's a bookmark for the link that's deleted, it is impossible to take it off the list of 12 links. Once I removed the bookmark for the link, I could delete the link off the list.
Still seems like a bug though. Even if bookmarked, if I want that link off the default address bar dropdown list, my wishes should be honored.

There's a bug filed on that, but i suppose is a wontfix, you can hide all bookmarks from the locationbar though if you don't want them
