Migration of passwords after auto-upgrade from SM2.0a2 to SM2.0a3 was not successful. Only several passwords from several hundreds was migrated to new SQLlite backend storage.

What information I should provide (and how I get it) to find problem of migration?
I confirming this bug.
I have in SeaMonkey v.1.1.14 - 99 passwords
After migration to Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:1.9.1b4pre) Gecko/20090311 SeaMonkey/2.0b1pre - 62 passwords

Do you have a signons2.txt in your profile? If so you should back up that and signons.sqlite, move them out the way, then restart SM 2.
If that fixes it then this is a dupe of bug 474161 where we have a known issue for nightly testers who happened to run one of a few certain nightlies back in 2008. See bug 474161 for more details.
Mark, I don't have signons2.txt in my profile, only signons3.txt and signons.sqlite files.

I have only signons.txt with just one lonely password and signons3.txt (about 116 kB). (signons.sqlite I haven't in profile cause I downgraded to 2.0a2 and deleted it.)

I deleted signons*.* files and leave only 28197441.s file. After reupgrading to SM2.0a3 there were files:
signons3.txt 116 kB
signons.sqlite 16 kB
Again, many password are missing.

Can someone with a current nightly build possibly check if this bug still happens (Bug 474846 has been fixed)?
SeaMonkey 1.1.16 - 101 passwords
SeaMonkey 2.0b1pre (20090602 build) - 93 passwords
It loss 8 passwords.
I delete signons* files, but not help.

I again deleted signons*.* files and leave only 28197441.s file. After reupgrading to SM2.0b1nightly there were files:
11˙264 signons.sqlite
6˙704 signons.sqlite-journal
95˙552 signons3.txt
I couldn't find any of stored password in Password manager. I'm not sure, if conversion was in this case even started. Does exist any simple way to start password conversion straight?

Bug 474846 comment #19 says: "There are still cases where we can't import data from wallet, but I think those are basically unavoidable due to the difference in how login manager and wallet work. So, calling this fixed."
Is this bug about the cases that "are basically unavoidable"?

Maybe we should check what Firefox does and/or change our importer the way Firefox did. See http://hg.mozilla.org/releases/mozilla-1.9.1/diff/8b4151470f6e/browser/components/migration/src/nsSeamonkeyProfileMigrator.cpp for what I mean, this code imports directly into the storage instead of copying over the password file and waiting for the password manager to pick this file up.

Currently trying out the nightly of 2.0pre and am having a similar issue. When it migrates the e-mail passwords from version 1.x using the wizard, they will work for that first session only. Upon relaunching it, I'm prompted for the mail password and when I check the list of saved mail passwords, it is empty. The list contains the passwords on the first launch after migration.
In the preferences, Saved Passwords is NOT checked when clearing data as it exits and the Remember Passwords box IS checked for the mail passwords.

Updating comment 14: When it was launched yet again, the passwords WERE in the list. Something is causing them to disappear during various sessions.

To update comments 14 and 15, this seems to be an intermittent problem with Linux 2.0pre. Sometimes the saved e-mail passwords load in and e-mail works fine, other times, it does not and I'm prompted for the e-mail password.
