Worse still, the tab title doesn't change, so if you were reading mail A, after openin the newly arrived mail B from the balloon link, now mail B is displayed in the tab where A was previously displayed, but the tab title remains "mail A" Reproducible: Didn't try
Confirmed here on Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:1.9.1pre) Gecko/20090624 Lightning/1.0pre Shredder/3.0b3pre ID:20090624103943 STP: 1. open a message in a tab (call this messageA); 2. if new message arrive (call this messageB), click it on ballon on that pops up from the tray bar; 3. the messageB clicked is displayed on the open tab where was displayed messageA. It is deliberate?
Aureliano, can you please tell what the tab title is? Does it remain the one of messageA or does it update to messageB?
tab content is updated and also tab tible (is update to messageB).
I expect this was fixed by bug 467768... can you please check if the problem still happens?

If I have 2 tabs open, clicking on ballon on new messages, the tab that have focus is updated with new message clicked. It is deliberate?

Here with Mozilla/5.0 (Windows NT 6.1; rv:2.0b13pre) Gecko/20110305 Thunderbird/3.3a3pre: with 2 tabs message open and focus on 2 tab, clicking on ballon move focus to tab0 (tab with folders pane): it seems that has changed behavior but don't work as expected (if by default is open message in new tab, click on balloon should be open new tab)

As of Thunderbird 15.0.1, this bug is still present. One possible "more expected" behaviour could be to highlight the new message in the main, unclosable tab, rather than in the focused tab. All other tabs are usually open on purpose, and should not switch to a different directory* unless in response to a direct action. [*] Actually, slightly unrelated to this bug maybe, folders open in tabs should probably have their folder tree hidden, as the most likely use case is "the user wants to focus on a single directory."
