If you have a local folders account w/o a top-level inbox, but a sub-folder in that account called Inbox, it confuses the unified folder view such that you can't see the sub-folder Inbox in the unified folder view - see http://getsatisfaction.com/mozilla_messaging/topics/no_mails_in_localfolder_in_unified_folders_view?topic_tools=open for screenshots.
No, bug 523164 seems to want us to show sub-folders of the inbox under the unified folders inboxes. This is pretty much a non-starter for now because many imap servers have all folders as sub-folders of the inbox.
