In Thunderbird 3.1.2, I discovered that I have the "play system sound for incoming mail" checked, but I don't hear any sound when I receive an email.
I'm filing this just in case this is a serious thing which requires attention, but FWIW, I don't mind not hearing a sound whenever I get an email at all! :-)

It works just fine on my Windows 7 Netbook, fwiw.

Same problem on Linux Ubuntu 10.04 with Mozilla/5.0 (X11; U; Linux i686; fr-FR; rv:1.9.2.8) Gecko/20100802 Lightning/1.0b2 Thunderbird/3.1.2.
I have also filed Bug 591317 - Allow to play the system sound for a new message (in order to test it) which would have helped to understand the problem if fixed.
I've the same probleme with my Mac V. 10.6.4
