This is my fault, and fallout from bug 373996. Asuth, any ideas on where SetFocusMessagePane should go? I was thinking in the FolderDisplayWidget, perhaps, or maybe somewhere in msgHdrViewOverlay.js.
Steps to reproduce:
1) Open a message with attachments in a new window
2) Expand the attachment pane
3) Collapse the attachment pane; notice the error

What's the side effects of this? Anything visible to the user?

The only side effect is that when you collapse the attachment pane in the standalone message window, the focus doesn't move to the message.
