In bug 768492, we added Template:CustomCSS which allowed administrators to write site-wide CSS. It has worked for the time being, but Les mentioned that it was not a perfect solution.
Les mentioned that it would be great to refine it in the future. Please discuss in the comments what changes you would like to see.
