Tested on 2013-09-20 using latest Aurora and latest Nightly. Once we have two versions of Fx that can run in Metro mode, we could have people who use both of those branches in the same machine. The problem I noticed is that if you already had the nightly or aurora previously installed and you go through the other branch installation, you will be prompted to make it your default browser, but the ensuing prompt to handle http links will not have it listed.
Steps:
1. Install the latest nightly and make it your default browser and opt to make it handle http links (OS prompt).
2. Install the latest-aurora build (with Metro) and go through the same options.
Expected: The OS prompt to pick it as your default http link handler does not have Aurora listed.
Actual: It only has the option to keep using Nightly, or to use IE, or to look for a suitable app in the store.
It should have the newly installed Aurora as an added option.
In addition, if you pick the Nightly as the default handler, you will still be able to run Aurora in metro mode. This adds a little more confusion, and it may be worth creating a new story or change story for it.

Brian, can you take a look? This would be nice to fix and uplift to Aurora.

This is probably going to be fixed by fixing bug 918253.
This is how multi installs of Firefox has always worked, it's not a new regression.
I won't be able to look at it very short term if that's what you're looking for. But if it is not needed very short term I can take it.
I gave instructions on how to implement it in bug 918253 Comment 4 (which I think would probably also fix this)

Juan, just so I understand fully, did you install Aurora second?
Also if you open Aurora and set the default through it, it should show Aurora already, but not nightly.
If not, what if you cancel that flyout and go back into it?
The part I said works like it always has is that only one of the installed browsers shows up in the list.

I installed Aurora second, and I tried to make it the default, first through the browser prompt and then through the OS prompt.
When you install Aurora second, the list of apps will list Nightly, IE, and the option to look in the store. I think it should list Aurora.
If you do it the other way around, installing Nightly second, a similar thing happens where the list will have Aurora in the list as opposed to Nightly.

OK what I'd like to know is if you install Aurora second, go into Aurora and set the default so the flyout appears, but dismiss the flyout (don't select any option). Then close Aurora, re-open, and try to set the default again in Aurora. Does Nightly still show up again? Or Does Aurora come up?

The fix I talked about in bug 918253 Comment 4 by the way would probably allow it to show both browsers. Depending on your answer to comment 5 there may be a faster way to show only one of the installed browsers (the last one you clicked set default browser from).

The nightly option does not show up. Aurora comes up.

That's right. One thing I forgot to mention was that after dismissing the flyout, the "Select Default Programs" control panel option shows up. Nothing is preselected. It just opens with the list of programs.

That's normal and I believe it's the same as IE. I think there's a bug for that to see if it's possible or not.
