I've just experimented with ThreadPaneColumns.addCustomColumn for an add-on. I noticed that sometimes the column is shown at the top of the "select columns to display" menu, and sometimes it is shown at the bottom.
I think the general rule is if the folder has been customised, then the folder is shown at the top of the list, if it has never been customised (i.e. new folder), then it is shown at the bottom.
If you apply settings from other folders to the new folder, then you can get the location of the added folder entry to move.

Yes, they are different. This report is about where in the show/hide menu the column appears. Bug 1909087 is about the fact that the new column is sometimes shown/sometimes not shown in the thread pane depending on the previous customisations.
