I've encountered a case in which a mail is shown in sorted view, but disappears
in threaded view. When switching back to sorted view, the missing mail is still
invisible. Switching to a different folder and back (in sorted view) shows all
mails again. This seems to be related to 'References:' header.

Reproducible: Always

Steps to reproduce:
-Copy reduced testcase to local folders
-Open TB, go to folder
Result: 3 messages present.
-Switch to threaded view, expand thread
Result: 2 messages present.
-Switch to subject sorted view
Result: 2 messages present.
-Switch to different folder and back
Result: 3 messages present.

Verified with TB1.0 win32 and TB-2005-03-12-07-trunk win32 zip build.
The critical message 3 was sent by tin/1.6.2-20030910 mail client, in case that
this is important.

This may or may not be the actual bug behind bug 268572 and bug 218994
I'm experiencing the same thing lately, but I also have 'disappearing' mails in the normal (date sorted) view. These mails are replaced by the parent-mail from the 'reference' and won't appear back. They are still saved on my harddisk though, since when I search for them they appear in the search results. It doesn't fix my problem if I open another folder and reopen the one with the problem or restart Thunderbird.

I can get the mails back by deleting one of the two, then an empty 'new' mail appears with 1-1-1970 as date and no sender/subject (so totally blank mail) in the inbox. After this I go to the trashcan and place the mails back into the inbox. In most of the cases I have my mail 'back', but sometimes I need to redo the steps above, although most of the times the mail gets replaced again within a week by its parent. 

This only seems to appear in my only pop3-mailbox though, my imap-mailboxes are not affected. It does happen almost every day and it is getting quite annoying, I certainly think most people will expect their mail to be truely gone.

I'm using the (Dutch) 1.5RC1 version, but 1.0.7 had the same problem.
I'm not sure that this is really the same bug. I did not notice any data loss on my case, it just seems to be a view bug. And its a very rare bug too, I only encountered it once.

For your case: Try deleting the .msf file. If that helps, its some kind of indexing bug. Or try moving all mails to an emty folder, and clean the old one in case there's some kind of format error.

btw: Test case still fails on branch-1.8 build 2005-12-13.
Seems to be fixed by the fix of bug 328935. Probably dupe.
