I am finding this to be true, also -- and I think it's related to the fact that
notification is only happening for the primary account; mail received in the
secondary account does not trigger the tray icon nor does it cause the account
to be flagged with a New indicator. (A similar bug was fixed for Mozilla 1.4.)
My situation is two POP accounts that actively check mail.
I've just done testing on this with TB 1.0+0803, Win2K.
If I receive mail in both accounts, switching to a folder of the primary account
or (if I'm already at the Inbox) reading any of the new messages or marking them
all Read *does* clear the tray icon, and also clears the account's New flag.
Performing the same actions on the secondary account does not.
Reporter (Joe) -- does this match your observations? Which version of TB are
you reporting the bug against?
Also xref bug 272328, bug 222068, bug 116181 -- but I don't think this bug is
about the issue behind those bugs.

Mike,
Version of TB is 1.0.6 (20050716).. OS W2K SP4..
I am using 2 pop accounts with SSL on port 995.
Also in Linux running same occurances in Linux under ICEwm running Arch
2.6.12-IDE kernel. With 1.0.6
I have referenced the noted bug reports, It sounds a match (due to the
notification) but different.

My primary account is SSL, the other is vanilla POP.
I was asking especially if you notice that marking mail read in an account fails
to clear the tray icon only for the secondary account.
Summary: New Mail notifcation is not disappearing once mail is read.. Multiple accounts → New Mail notification is not disappearing once mail is read.. Multiple accounts
Mike,
Sorry.. Yes.. The mail icon fails to clear regardless
of read msgs and accounts..
If you mark all msgs read in all accounts the mail icon
does not disappear..
For any combination.
You have to select an opposing account to remove the icon..

This also happens when one reads mail in local folders. For example, I have my
mail copied off of an IMAP server mostly into local folders, and when I read all
of the mail, the taskbar icon won't go away until I click back into one of the
IMAP folders.
I also foudn the taskbar notification icon doesn't go away after reading new mail that was moved to local folders using message filters. This is my #1 annoying thunderbird bug!
I have one IMAP account. I have added filters so that all incoming mail automatically gets moved to various local folders.
When I get new mail, the mail notification taskbar icon pops up. Thats fine.
But the problem is, when I read the new message(s) in my local folders, the taskbar mail notification icon still doesn't go away.
I have to click the IMAP Inbox folder (which is empty) to make it disappear. Can this be fixed please? Having to keep clicking
the IMAP/Inbox folder everytime I'm done reading new mail is getting to be a real pain. I decided to grin and bear it with Thunderbird 1.0,
but it's not fixed in Thunderbird 1.5 either. I'm surprised more people aren't complaining about this.

Alex (also, Peter): this symptom is bug 222068, which is essentially the same
as bug 116181. This bug here is about marking mail in an *Inbox* as read,
and yet not having the icon clear.
I am still getting this in Thunderbird 2.0b2, i have a second POP3 account that i receive some mail on, most of the mail gets matched by rules and put to a local folder, after reading all the mail the icon still says the second account is unread

WOW! I can only serve myself a massive facepalm!
Are you kidding me? This bug is a known issue since 2005, and still it hasn't been fixed? For Heaven's sake, it's bloody ridiculous.
I'll try to fix it myself sometime in the near future.
If I will fail to do so, I am switching back to TheBat! I paid money for that, and it is/was worth every penny.
Best regards!
