User-Agent: Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:1.8.1.14) Gecko/20080404 Firefox/2.0.0.14
Build Identifier: Thunderbird/version 2.0.0.12 (20080213)

The Envelope with an arrow pointing into it that is supposed to notify me that I have new messages needlessly appears periodically (Perhaps every time thunderbird checks the server for new mail?). Hovering mouse over icon says "Local folders has 1 new message." Upon checking folders, no new messages in any folder. Icon disappears when I click on a folder that is not currently open in the top pane.

Occured after update to Thunderbird 2, and installing Lightning.

Reproducible: Always

Steps to Reproduce:

3.

default theme.
tried restarting thunderbird, OS. Reinstalled thunderbird.
server settings: "check for new messages every __ minutes"
Have the same problem with Thunderbird 2.0.0.16. New mail icon appears in task bar whenever mail is checked, even when there is no new email. Clears when I switch to another inbox folder.
Appears to be a dupe of bug 222068.
More like a dupe of bug 253341.
Reporter (cd): since you're getting notification for mail in "Local folders," I'm presuming your account is POP (as opposed to IMAP). Check your setting in
  Tools | Account setting | <account> | Server Settings:
    [] Automatically download new messages

If this is unchecked, try checking it and see if the problem goes away.

If it is checked, then the other questions are: Do you have multiple mail accounts? Are you using message filters to file incoming mail?
I have the same problem on version 2.0.0.17 (20080914)

My two accounts are both POP.

Both accounts are set to automatically download new messages.

Yes I have two email accounts.

Yes I am using filters to file "some" incoming mail.
Reporter could be a dupe of bug #481284?
