If I have a secondary identity under "Manage Identities", and recieve a message from that identity, and hit reply, the message is addressed to me, and not the sender. 

Reproducible: Always

Steps to Reproduce:
1.Go to "Manage Identities" and add a second identity 
2.Recieve a message from the address in that identity 
3.Reply to the message
Actual Results:  
The message is addressed to me, and not to the correct Return Path.

Expected Results:  
I expected the message to reply to the sender.

I've replicated on two separate computers
Your description matches bug 410808, which in turn resolved as a duplicate of
bug 377998. This is fixed in the Thunderbird 3.0 (trunk) builds.
