I've configured Thunderbird with my Gmail IMAP account. I have no unread messages in it.

Now, whenever I recieve a new e-mail to that account, Thunderbird icon is being overlaid with a "2" instead of "1". I just sent myself two test mesages, and the icon was overlaid with a "4", while in the window the name of Inbox folder is correctly appended with a "(2)".
We still have one bug open on the subject, if that last bug is closed,  it's not on 3.0 yet. Can you dup the bug Rimas ?

That's either bug 516477 or bug 518828 .
Bug 516477 seems the right dup.

However, what I've just noticed is that the same message is shown in two folders: INBOX and something called "Visi laiškai" (="All mail"). Whenever I mark it read in INBOX, and switch to All mail, it's being marked as read there too. This may be gmail specific. Should I still dup against bug 516477?

Lets ask people who know the code.
I'm pretty certain it's related to Gmail's label system. Thunderbird gets confused, since the same email can appear in multiple folders, and TB doesn't have any special handling for it. Gloda has problems with this too, see bug 475857.
I have the same bug on an IMAP account with RackSpace mailhosting (formerly Mailtrust, formerly webmail.us)

Inbox correctly labels, for example, 4 new messages, but Dock badge states 8. Click on one message and Dock decreases by two.

Rackspace is not doing (much) special on the server side, quite straightforward IMAP inbox and some subfolders.
Just found this by occasion - probably fits to bug #540424 ?

It's design/implementation of Gmail & Gmail IMAP. Please read "instructions manual" of Gmail IMAP before you start to use Gmail IMAP, as you read "instructions manual" of digital camera before you start to use digital camera.
There is no specific "instructions manual" of Gmail IMAP. So, read Gmail Help documents pointed in bug 402793 comment #0 first, please.

As Gmail adds Gmail Label of "[Gmail]/All Mail" and "Inbox"(conceptually, Tb's view) to a new mail, a new mail is presented to IMAP client(Tb) by Gmail IMAP as "a new mail in Inbox" and "another new mail in [Gmail]/All Mail". And, read/unread status(flagged \Seen/no \Seen flag) is kept in single instance of mail data by Gmail IMAP(conceptually, mail in [Gmail]/All Mail), change of read/unread status at any of Inbox and [Gmail]/All Mail is propagated to other sooner or later.

Do you enable next settings?
  - Server Settings : [?] Check for new messages at startup/every NN minutes
  - mail.check_all_imap_folders_for_new=true
    or [?] "Check this folder for new messages" of [Gmail]/All Mail
      (Folder Properties/General information)

bug 516477 is for ordinal IMAP server case(such as Dovecot). We are better to analyze Gmail IMAP specific issues in your bug first.
