2. tabbar set to auto hide (Tools > Options... > Tab > uncheck "Always show the tab bar").
3. Make sure only one tab
Actual Results:

An application button should not overlap other tool buttons.

Weird, I've seen this too, but not from touching this setting, I once or twice ended up in this state. See also bug 574739.

I'm not seeing this today if I'm testing it right, maybe another dupe of the ordinal change bug 555987. I tried opening the code, but it opened a window without a menu bar or menu button. My main window didn't change either.

Summary: [Windows Classic Style]An application button overlaps other toolbar buttons when tabbar set to auto hide and window.open with "location=yes" → [Windows Classic Style]An application button overlaps other toolbar buttons when tabbar set to auto hide
This happens the same in WinXP with 4.0b1 (Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:2.0b1)
Gecko/20100630 Firefox/4.0b1)
You can try a test case like this:
<a href="http://mozilla.org" target="_blank" onclick="window.open(this.href,this.target,'toolbar=no'); return false;"
title="Test">Test</a>
