Steps to reproduce:

When I drag an email over a folder, there's no visual indicator that I'm hitting the target folder. I.e. the target folder does not get highlighted in anyway so I instantly see which folder I will drop the email into.
Correct, using the Windows 7 default desktop theme with Thunderbird's default theme lacks any feedback (other than the cursor shape changing) that you are hovering over a folder and can drop the message there. This is different from the issue stated in bug 578934 which reports the "forbidden" cursor during drag.

Note that this bug doesn't occur when using the Windows Classic theme, here the target folder is correctly highlighted when hovering over it during drag & drop.
