This happens most of the time at startup. I have message rules that direct to a subfolder certain messages. Sometimes, after Thunderbird starts and downloads messages (POP3 account), the subfolders, where the new messages are sent, are not highlighted with the number of unread messages, sometimes these folders are not highlighted at all.

Actual Results:
Inbox folders and subfolders are not highlighted and not showing the number of unread emails.
Expected Results:
Inbox and its subfolders should be correctly highlighted in case they have unread messages
This issue occured independently of the theme used.
I use Thunderbird on Redhat Linux FC3 with kernel 2.6.12-1.1372_FC3 and KDE 3.4.3-1.0.fc3.kde

Yes, related somehow to bug https://bugzilla.mozilla.org/show_bug.cgi?id=224823
but happens only on thunderbird startup.

I don't think so -- that bug appears to be about the Inbox's unread count & bolding not being decremented/removed as messages are moved out of it; this is about the subfolder's unread count & bolding not being added. Bug 337331 looks like it might be a dupe of this.

This happens to me to on all versions of Thunderbird I've tried. I'm currently running 1.5.0.7 on Windows XP Professional. I CANNOT confirm it happens on startup only. I have simply noticed that opening subfolders which are not marked as having new messages can in fact contain new messages (I also filter messages to sort into subfolders). This causes me to miss new messages fequently. Hopefully this can get looked at soon as it has been a problem for some time (luckily my only problem with Thunderbird).

I see at least a subset of the problems in the original report in Thunderbird 1.5.0.7 with no extensions or themes under Windows XP SP2 fully patched, but sporadic and not reproducible. I get mail from a POP server, have filter rules that move some if it to local folders, and sometimes the folder does not get bolded as having unread messages (if it starts out with no unread messages) and the unread message count does not get updated (even if showed some unread messages at first). Clicking on the folder causes it to get updated properly.

Reporter, does the issue still occur in the latest supported 2.0.0.x / Shredder trunk nightlies?
(1.5.0.x is now end-of-life and the latest supported 2.0.0.x is 2.0.0.16)

The issue does not occur on 2.0.0.16, using it on Vista and OpenSuse 10.3.
